When I try to upload any text file to my TI-84 using TI-Coder, all the spaces are not present in the final version on my calculator. Is there any way to fix this?
The TI-84 doesn't exist. Did you mean TI-84+, TI-84+SE, TI-84+CSE, TI-84+CE? Or one of the other TI-84+ variations?

What's the text file you're trying to upload? Could you put it on a site like https://pastebin.com?

-New file on TI-Coder
-Type anything
-Save to pc
-Upload to calc through TI-Connect
-When running program on calculator all space are removed from the program

You're all good! By "TI-Coder" do you mean "Sourcecoder", the file editor built into this site? It's generally meant for editing code, so it removes spaces from the beginning of lines.

I was using TI-Coder from here https://www.ticalc.org/archives/files/fileinfo/396/39658.html
Should I swap to that? Also if I do swap to that is there a way from stopping it from stripping whitespace as I need to display info sometimes and its a lot easier to read with spaces.

I've never used that program before but it's one review from 2008 seems to indicate that dropping spaces is a known problem.
Actually, TI-Connect CE has its own program editor. It's not very good for typing code with lots of symbols in it, but for notes it should more than suffice. You should be able to find it just by clicking around the application, and the guidebook has further instruction.
