It depends on the port. Not all are orange and yellow. Here's the relevant info:

so if Im wiring in an external power supply to my mouse, what do I do with the negative end of the battery?
The negative end of the wire has to go to both PS/2 gnd and the TI-link cable ground. Don't forget a voltage limiter to keep you to about 5v.

other than that, ownage, now I just need to make a battery case inside my mouse
Ah, I've considered that approach before as well. 6v is non-optimal, but it shouldn't harm most mice.
