I can't find agood private message system that looks good on an iPod, Kindle, and desktop.
Any suggestions?
I would expect that the fact that it's written in PHP would be completely orthogonal to the CSS'ed/marked-up appearance of the interface. I would recommend just finding yourself a nice functional PHP backend and writing some well-crafted CSS for the frontend. Pro-tip:

I do this. Two of our old plugins for the MC server had a connecting web page that we hosted. I modified both web pages to fit into the Minecraft website, both style and layout. It's not easy but it's not ridiculously difficult. You basically have to find all the echo() commands and replace the HTML with your own and then write the CSS, or just modify the CSS if you are happy with the layout.
